Dan,
This question will generate as many different answers as there are
responses.  Even as I think my  answer out I come up with other possible
solutions.  I would get in touch with the contractor (maybe not today but
a little ways into the job) and ask him/her when you need to get your
final bill in so to be paid when the job is complete.  Get in touch with
the architect first to ask the same question.  At any rate communication
is the answer.  As the job progresses I would keep the appropriate people
informed so that when delivery day comes there are no surprises.
