John,
The ones I've used change the deflection of the beam, thus creating the
modulation. I don't see 2 outputs.  Maybe your duty cycle is very poor?
How are you measuring your power? Scope should be used with a detector as it is
dynamic.

I'll bet the AOM is not being modulated properly.  My units are TTL compatible.
Are you getting your 1's and 0's up high/low enough?
