[Ham-Mac] problem here

Since it runs fine off the external I would tend to believe it is a  
HD problem not a PS problem.

What sort of disk utilities do you have?  Disk Warrior, TechToolPro?

At the least I would boot from the external and run Disk Utility to  
verify and, if necessary, repair the onboard HD.  If it passes, and  
since you have a clone (up to date, I hope) the next step could be to  
erase w/0's the onboard drive and then "unclone" it again and see if  
it boots correctly.
