...... hmmmm. That is the great thing with having data, its simply
generates more questions ! OK, here is my guess. Its a stretch, but it fits.
What if your dupes were also the exchanges that were copied incorrectly.
You had five total errors - three dupes and two exchanges muffed for a total
of five errors, but you were penalized only three QSO's, so maybe both of
those exchange errors were also dupes (they can only remove one QSO from a
contact that has multiple errors). Like I said, its a stretch, but its one
theory that fits the data.
Regarding CT and dupes, you can still enter dupes. Yes, the software says
DUPE and assigns 0 points. There is no penalty for dupes, so if there is
any possibility that one of the two stations says that they have not worked
yet, you should log the contact and let the contest software sort it out in the
end (rather than potentially miss a good contact). Again, dupes are not
all that bad .... no penalty for dupes. When in doubt, log it (just make sure
you get the call and grid right ! ).

OK, first a confirmation on N4BH. Either N4BH screwed up or the ARRL
checking software messed something up, becasue N9ISN, KM0T and now myself all got
flagged for the same mistake. No way all three of us copied FN31 as EM95.
Now, looking at my report, I am confused: According to the following
summary, I had 3 QSOs removed (828 raw vs. 825 net), yet the second set of info
says I had 3 duplicates and 2 incorrect exchanges. Since when does 3 + 2 = 3??
I understand why the 2 incorrect exchanges were deducted, but which one
of the three dupes did they actually remove? The other thing is I use CT,
which supposedly reports dupes, so how could I have duplicate entries? If I
really did, why did they not list them?

*** Incorrect Exchange Information ('X') ***
Lines beginning with the letter 'X' are judged to have incorrectly copied
exchange information. This means we have the other station's log, and the
exchange sent by the other station does not match the exchange recorded in
your log. This QSO is removed from your log with no additional penalty.
For reference, the matching QSO from the other station is printed below this
line with the first letter 'G'.
