Are you referring to Highlands Air Force Station:

This is now a county park, Hartshorne Woods, and nothing is left of the Air Force installation. There is a WW2 gun battery, Battery Lewis, this is being renovated.
The lights sound like Twin Lights lighthouse which is close to Hartshorne Woods. I don't believe this was a part of the AFS in this time period.
