I found the same thing on a SX-71 restoration that I did about a year ago. The 2nd mixer (it sits above the chassis) was totally different than what two seperate manuals showed. I had the original Halli manual, so I rebuilt the mixer per the manual and had no problems. 

This particular Halli had 100% of the resistors (carbon comps) replaced as they were sooooooooo far out of tollerance that it wasn't funny. Likewise with many of the caps. Interestingly enough, when the restoration was done, the alignment was almost perfect, once the voltages were back where they were supposed to be with the new resistors/capacitors. Now if only I could find a good front panel..this one is discolored from something that splashed on it many moons ago.
