This is the sequence in pseudo code:

if (duplicate check enabled) then
Check for existing log entry which matches the duplicate criteria
if (found) then
highlight call
return

else
Search for call sign in logbook data base
if (found) then
fill in the log fields
return

else
if (auto-fill log fields enabled) then
check for entry in dxcc list
if (found) then
fill in COUNTRY and AZIMUTH based on dxcc entry

return

Should the behavior be different?

There is nothing wrong with the fldigi dupe checker or the Auto-fill. Both user options are useful and they are used.  The only problem is they do not function correct at the same time. When they are both checked, the dupe checker wins and mutes the Auto-fill.  

My suggestion is a note in (or under) the Contest/Duplicate check option warning that when "ON" it defeats the Logging Auto-fill option.  Fldigi users will forget warnings in the docs but cannot miss a short warning in the Contest configuration panel.  The warning should be in the Contest configuration panel.
