[Ham-Mac] OS X Time Machine Question on Invisible files and folders

I have a dumb question.
My time machine hard drive didn't recognize my laptop so it's making
me start over with the backups.
And it's running out of space.
I guess I shouldn't have files only on it and have a separate archive
of files I really need to save but I have deleted from my mac.
Any ideas?
