Assuming you're running OS X:

TechTools 4 will do the job, but expect it to take ALL night. I would 
guess that DiskWarrior will also do the job. YOu could even try that 
old standby, NUM. No matter what, you'll have to boot from the CD. If 
you buy TT4, you can install it in a partition (it's designed to do 
that) and boot from the partition.  Sounds like you're pretty full 
up, buddy. Time for a new HD or maybe just a FireWire drive to keep 
some of that stuff on.

Last time I ran TT4, it hung up on something, and I had to click the 
screen to get it running again. So if you go to sleep while it's 
running, You should get up once in a while to check on it.

Apple Care comes with a TT disk as part of the package.

Oh yeah -- FIRST you should go into Applications>Utilities>Disk 
Utility >First Aid, and repair permissions.

You should also download a copy of MacJanitor and run the three 
options to fix files. I keep this freebie in the dock.

YOu can also start from the OS X system disk and run the full Disk First Aid.

These are just some suggestions. They may or may not help your particular case.
