The top supercomputer lists are based off of self reporting.
As a person that has spent the better part of a decade building and maintaining mission critical systems on all operating systems, I can safely say without bias that you'd have to be actively suffering from brain trauma to design and build any large scale computing effort on Windows.
The one supercomputer built on Windows probably received a significant chunk of either cash or 'marketing dollars' from Microsoft to construct such an atrocity.
