Paul,
I am a Mac owner as well (actually, 2 iMacs and 1 Macbook Pro laptop). You can put files anywhere you want. Although it is customary to place applications (executable bundles) in the system Applications folder, they can actually be put anywhere you want. Often I will put things in other locations just for the convenience of managing files -- often the Applications folder can get quite big.
Also note that some Applications (most) on a Mac are actually what are called "bundles". A bundle is a group of related files that support the application and they appear as their own folder. This folder includes other resources that are needed by the application, especially if that application is written in Cocoa (the windows development software on a Mac OS X system). Some people put things like help files in the bundle but I recommend that you put them somewhere convenient. On my Macs I maintain a folder in the Directory folder called Documentation and that is where I put all my documentation and help files or anything else that is typically printable or readable stuff. This makes it very convenient for access.
