You should read through your manuals and the errata.

Method 3 is not yet supported.  However contrary to the beliefs of some
you ARE getting added accuracy from your KTCXO3 it is a 1PPM reference
rather than 5PPM.  With firmware correction (to be added later) it
should be able to reach 0.5PPM but that level has yet to be realized.  

VFO IND is not yet implemented in the firmware.  To be implemented later

For your HP calibration what do you have your tun pwr set to?  Should be
normal.  If you have it set to 5 watts that may be part of your problem.
