I think you are referring to the first step on page 8. At this step you are 
doing a temporary fit to be sure the plugs and jacks lineed up correctly. There 
is a gap between the plug and jack headers (shown in the figure on page 7 
of the KAT2 manual), but there should be no spacing nor misalignment of 
the plug and jack headers with respect to their circuit boards. Verify that 
and you can safely solder the remaining pins. If there is any unwanted space 
or poor alignment of a connector, reheat the one or two soldered pins and 
reseat the connector to the board before continuing.

In a later step you will reattach the boards.  On my KAT2 I have about 1/4" 
of the pins showing after final assembly.
