[Elecraft] Question on Alignment

This is a basic question and I already think I know the answer, but I want 
to make sure.

I am going to be putting quite a few mods in my  K2\100 and I will need to 
do a realignment.  I thought I would go through the whole alignment 
procedure and tweak everything...or at least check everything.

The question is this:  Do I have to align the K2 with the QRP cover on and 
not the KPA100 in place?  This would include checking in the filters and 
setting them up again through spectrogram.  If I remember right, the 
counter probe cannot be in the system with the KPA100 installed and that 
gives me pause to think that alignment needs to be done with the QRP cover 
installed..

Anyone want to confirm this?
