I stopped merging many years ago and just use the new one each time (use the autoupdate program).  Jim keeps full callsign exceptions and dates better than I did.  Once I started just replacing the file, I did have 3 or 4 errors which I spent a little time correcting, but nothing special to do now.  Sounds like though you might be having DXCC credit problems. I was about to tell you the same thing. Can you be more specific as to your perceived problem... maybe we can help. If you are concerned about accuracy of DXCC info, it might be best to use the current file maintained by Jim... it is highly accurate going back decades.
