Hi Karl,
DX4WIN can automatically determine which cards you should be submitting.
Reports -> DXCC -> Submission
It will set the flags for you based on your DXCC award preferences. Then you
print out the submission list and collect the cards.
When you are confirming a QSO (using the F2 key), you have the option to set
the submission flag(s) at that time. This way, you can set the card aside,
rather than having DX4WIN suggest a card for you later (which you may have to
dig out of the box).
Now if you want to set the flags manually, use the F5 key to expand your QSO
window until you see the award flag fields at the bottom. You'll have to
search (F8) for each QSO and manually change the flags from "--" to
"Submitted". This can take a while for 900 QSOs, so you can see why it's
easier to do this when you're entering confirmations, or letting DX4WIN do it
for you.
When your application is returned, DX4WIN can change the submitted flags to
checked:
Reports -> Change Award Flags

p.s. read the FAQ on the ARRL DXCC web page about "hybrid" submissions (QSL
cards + LoTW credits). This is beyond the scope of what DX4WIN can do.
