You probably need to ask the Hyperlog folks, as well as the writers of whatever software you're planning on upgrading to.  My impression is that some can handle USB, and some can't.  There also seem to be more problems in general with USB routers and peripherals, as well as RFI.

My personal preference would be to add a 2-serial 1-parallel PCI card to the PC and have done with it - you can get these for less than $25 (for example at www.newegg.com) and as long as you have the PCI slots open you're in business.  This is the way my shack PC is configured.
