How much does it vary? Does the "variation in output vs. offset" 
problem occur with both PTO's? This sounds not much like an alignment 
issue. Sounds like an issue with the signal path after the PTO. Do you 
have measurements of the PTO levels at the PTO's (with and without PTO 
offset)? What I am thinking is that there SHOULD be enough circuit gain 
in the stages between the PTO and the respective mixer that the actual 
level of PTO injection to that mixer is somewhat irrelevant. That is, 
the PTO drive level at the mixer should be sufficient that small 
variations in the PTO line level should not affect the output and the 
receiver AGC should correct for minor variations in PTO level on 
receive. Of course if the variation in PTO level is 10 dB or so, that 
would be an issue, but still not likely an alignment issue.
