I'm not so sure I'd agree about the software. The PRO-96 doesn't come with its own software and cable; the 396, at least, has the cable. In addition, you can't control the 96 (so you can't use any logging software); the 396 can be controlled, and used for logging (and recording, if you use the PRO ARC396 package). Additionally there's a tck/tl package for the 396 if you happen to be into that - I know of nothing for the 96 in that arena.
Also keep in mind that if you ever get interested in milair, the 396 covers it - the PRO-96 needs to be opened up using Win96, and even then, the sensitivity can vary widely from unit to unit. Some units seem to work ok, others deaf as a stone.
I'd look at RadioReference's forums; there's been so many threads and discussions on this topic that it's almost impossible to keep up. In addition, there are 2 pretty complete wiki pages on the subjects...

Yes love my Pro-96/2096 I have six actually and they are wonderful much
better audio and programming software than the Uniden line.
