| This is covered in the manual!
I would have to disagree with that. Specifically, the manual says "remove"
the covers that do not have holes - and "temporarily" replace them with the
shop set that are drilled (or punched), perform the alignment and then
"replace" the shop set with the original.

So either it was laziness or failure to follow "written procedure" that
resulted in the holes.
