I had this happen with my 2006 a few years ago.
When replacing the battery a , I discovered that the
terminals on the clip were pretty shabby looking.
After I replaced the clip the battery low stayed on and beeping.
Turned out the the quality of the circuit card was pretty
poor and flux or something had pretty much wiped out the
via in the circuit card.
Because the battery circuit draws so little current, it still worked
despite the loss of the printed circuitry.
There was still enough current passing through the flux
contamination of the card that it worked fine.
But silly me, I cleaned up the solder joints and caused it to no longer work.

Inspect the solder joints carefully and measure the traces
where the wires are soldered and see if the 9v is there.
Do this with the scanner unplugged. Just connect the battery.
If not, make short bus wire jumpers from the good pad locations
to a clean area of the trace. An 8th of an inch or so away.

Good luck.
Steve.
