Hi Jon:

Enter the other station's call and enter his ARRL section (since he is out of state, in this example) "IA" in the location/section/county box (I don't know how that software actually labels it).

If he is not really in the contest, he will probably give you a low number...maybe 001 or 004, for example.  

Most software programs these days seem to tell you upfront as you type in the callsign if someone is a DUPE on this band/mode.  Type the call in when you make contact... if the software tells you he's a dupe, tell him so, and move on.  Don't enter this DUPE contact..you didn't issue him a new serial number, so no damage done.
