Assuming you don't have a blown diode in the alternator, I typically solve 
whine problems with hash chokes in the DC line close to the radio.  I put 
one in the positive and one in the negative lead.  JW Miller still makes 
them, and you should be able to get something similar at car stereo joints.

I would check your alternator, however.  I lost an alternator diode in my 
94 Blazer and it created a lot of alternator whine that wasn't there prior 
to the failure.
