It turns  out that I was correct about their being two Trailing Wire 
Antennas on the  E-4B.
   Thanks to  the several E-4B experts who took the time to write to me and 
furnish a lot of  technical details.  I appreciate it.

"The E-4 has two antennas the top one by the APU exhaust is the  short wire 
antenna about 5000 feet long and its a receive only antenna along  with the 
saddle back antenna about mid way down the length of the fuselage.  The 
second wire the long wire at approx 25,000 feet comes out a hatch on the  aft 
fuselage belly and that's the one for transmitting."
