Thanks for sharing your sad experience with the Migration Asst. I was lucky
updating the iMac from 10.6 (Snow Leopard) to 10.7 (Lion). No real issues
and most of my old stuff works perfect under Lion. I did have to toss a few
older Power PC apps that I never really used. It has taken me a few days to
get used to the new reverse scrolling.
I have avoided using the Apple Migration Assistant and hope I never have to
use it. Good luck with the reinstallation of Lion. Try bringing your software to
the new Mac one app at a time.

Ps: What I consider as a annoyance in OS X 10.7 Lion is how Apple implemented
the new Resume feature that reinstates your open apps after a Restart or Shut Down.
There is nothing wrong with this for users that want the feature; however, Apple
messed up the implementation of the Clean start option for the rest of us. The only
way you can get a normal Mac Clean start is to unCheck the newly added option in
the Restart or Shut Down dialog boxes. The implementation problem is the check
boxes have no memory and you have to remember to uncheck each time to get a
Clean start.
In my opinion, the Clean start option should have been a user selection in the System
Preferences/General settings. Hopefully, Apple will address the Clean start option
user preference in one of the updates. Until then we have to uncheck the box on each
Restart or Shut Down.
FYI, others have expressed concern and there are two new Clean Reboot and
CleanShutDown applications that can be added to the dock as workarounds.
