Alan K2ACK,
I had no issues with fldigi and OS X 10.7 (Lion) to the iMac via USB cable to the TS-590S.
The only issue that could be related to what you described is the correct System Preference/Sound/Output settings. You need be careful with the setup because if you leave the USB Audio CODEC selected (highlighted), the Mac system beeps may be transmitted. Once you have the Output volume level slider adjusted, you need to remember to mouse select (highlight) the Internal Speakers for operation.
In fldigi go to the Configuration menu and select the Sound Card. The correct option on the Audio/Devices panel is PortAudio and you should see USB Audio CODEC for both Capture and Playback. Don't forget to adjust the TxLevel attenuation setting when you adjust the the OS X Sound Output level setting. They work together.
