Reggie,

The change to the Molex connector was a safety feature so that the loop was isolated from chassis ground and you would not get zapped from the sleeve of a 1/4" connector.

The two "Loops" are in series.  I guess this was to make it easier to hook up two machines. "Loop 1" uses pins 1 & 3; "Loop 2" uses pins 4 & 6.  If you only have one machine (for now) connect it to pins 1 & 3 and then jumper pin 4 to pin 6.
