Is there a specific reason you "upgraded" from working firmware?
When you uploaded new firmware to MK2R did you:
1) cycle the power (remove power) to load/initialize the new
firmware?
2) Reset Router to its defaults?
3) select the radio protocol and configure the default data rate?
4) save the new protocol at data rate to MK2R as defaults?

This sounds like a data clash between the K3 and logging software
that leaves Router unable to read the frequency/mode information.
What logging software? What is your setting for AUTOINF in the
K3? What is the polling rate in your logging program?
The K3 stops responding to the CAT port for up to 500 ms when
changing bands (see. K3 Programmers Reference) and then responds
with a significant amount of unsolicited data when the band change
is finished. It is entirely possible that fast polling from the
logger and AI1 or AI2 in the K3 creates a "stand off."
Try reducing the polling rate in your logging program to 500 msec
between polls and setting Autoinf = nor (off) in the K3 menu. If
Autoinf is currently nor, try setting it to Audio 1.
