I would do the CAL PLL and BFO alignments with the KPA100 cover in place.
It can affect the temperature inside the box and the weight of the lid can
cause a slight bending of the bottom front cover which might affect the
frequency of the PLL and/or BFO.
The comments about removing the counter probe when using the KPA100 had to
do with transmitting a QRO power levels with the probe left connected to a
test point. I think the concern was that the RF out of the KPA100 could
make its way in to the test point the probe was connected to and cause
problems. Once you are ready to do transmit tests, remove the probe or (as
some have done) leave it in but have the probe tip connected to a ground
point (or nothing) rather than to a test point.
I should probably say I don't have a KPA100 but this is what I remember
from the messages on this list.
