I have done exactly this, the 100W PA is in a separate case (EC2) along 
with the 100W Auto ATU.
This setup works perfectly and it wasn't hard to do at all. I eventually 
fitted the K2io to the K2 (although you can remote the PA just fine without 
doing this ) because I wanted to use computer logging. ( I use DXbase which 
now supports the K2 perfectly )
I have found no downside to remote mounting the PA  with the 100W ATU
