[Dxbase] LoTW submission and reconcilliation problems

I've uploaded all of my QSO's in LoTW, and after they have processed, downloaded my LoTW confirmations and imported them to DXBase 2007 and updated the tables.    Immediately after that I made a LoTW submission by letting LoTW pick the QSL's needed and making that submission.    There were 276 QSL's in that submission.    I then went to DXBase and had it prepare a LoTW submission (using LoTW confirmations only) which was similar, but had several different QSL's selected.     I let it go ahead and mark those QSL's as credited and clear the selections.    I then compared the two lists and changed the DXCC credited checks of the differing ones to match what had been submitted and I thought I had them in sync.    However, right after doing so, if I have DXBase generate another award submission with LoTW only it picks another 14 more Q's.

My questions are:

1)      What is the best way to get LoTW and DXBase back in sync, and

2)      What is the best way to make these submissions without getting out of sync again?

I apologize if this has been discussed recently on the reflector, but I haven't followed the posts recently.
