This is not as hard as you think.

Here is how I did a similar situation.

If you know the start/end date/time of each callsign section of your total log, Use  the 
Tools>Selection Wizard feature to separate each of these operations.

You will want to create a Output file, in that box, select ADIF File.
If you had a specific callsign you used, you may be able to use the Opr. Call box to enter 
that call.
Then when you hit START, it will ask for a name and place to save this ADIF file.
If you didn't specify a different Operator Call in your log,
then go to the QSO Filter box, click on it and you will see the filter options.
Use the filter options to select the QSO Date start and QSO Date ending.

This way you will only create a file with that specific time frame.
Save that with a specific, different name.

Each of these different Callsign files will require a separate CERTIFICATE, from LoTW.
If you have a certificate for your present call, you can use that to apply for additional 
certificates for these operations.

For instance. my present callsign is W9OL, if I make contacts using W9OL/8, I must use my 
present certificate to apply for this new callsign.

In the certificate process you enter in the location you operated from for each of these 
different callsigns.

Now if the callsigns were for DIFFERENT countries, that's different and you must supply 
LoTW with license and proof of operation.

But in my case, WN9VOL, WA9VOL, and W9OL were all from a single location so they are all 
portions of one .mdb file and only my current callsign certificate is needed to apply for 
the additional callsigns.
(WN9VOL, AND WA9VOL were separate ADIF files, uploaded separately, but combined in one 
DXCC account as they were all at the same location)

Remember, if you other operations occurred in different CQ/ITU zones, to specify that in 
the 'Signing' process prior to uploading.

Hi folks,
probably it's something stupid but it's the main problem because I never sent
my over 105,000 QSOs log to the ARRL's LOTW.
I was a DXBase user since the really first DOS versions to the last ver.5.0 .
I'm very active a contester and my all-time log has several operations made
using special calls issued to me. I always imported my contest logs in
a single general one under DXBase and the only way I had (with DOS versions)
to identify my right used call, to answer/ask QSLs, was writing that callsign
inside the "NOTES" field in the "Import" moment.
Since when I imported my overall log into DXBase 2006, I have the same
situation. How can I generate different logs by different calls to be sent
(separately as requested) to LOTW ? The normal option allows me to
export a "IT9BLB" log but, as you can understand, it isn't right because
it has inside QSOs worked as IU9S, IT84BLB, etc., that doesn't match
with my correspondents' logs.
The only way to identify different call/logs is just reading inside the "Notes"
fileld, containing the time to time used call.
Any possible help to solve my problem?
