Tony,
What interface are you using between the computer and radio?
The "new" Yaesu rigs expect RTS handshake - if you have a "real"
serial port or USB to serial converter with a cable that has all
9 wires set RTS="ON". If you don't have "all 9" - or at least
2-2, 3-3, 5-5, 7-7 and 8-8, go into the rig's menu as set CAT
RTS to *disable*.
The "new" Yaesu rigs also have a time-out timer on the CAT line.
Go into the rig's menu and set CAT TOT to *at least 1000*.
Those those two settings seem to be the key to a lot of Yaesu
CAT issues.
