Yes.

One of the questions you are asked when beginning to import a log is
what to do about dupes. There are three options:

1.  Stop immediately (which is what is happening)
2.  Ignore duplicate QSO
3.  Replace duplicate QSO (slow)

You want to chose the "Ignore" option.  It's in a drop-down box that
you are presented with after you initiate Merge from the program menu.
