The easiest way is to do a DXCC "Submission" action. Make note of the
QSO (s) that was submitted. Now close your log without saving it,
then open your log again. Go to that QSO. Hit F5 enough times to see
the award flags at the bottom. In the DXCC column on the Mixed row (I
assume you're talking MIXED here), change the flag to 'C' (checked).
Check your DXCC totals again, they should be as expected.
Or you could just submit the QSO, then using the Award Flags action in
Reports, change Submitted to Checked.
If you need to clear the submitted or checked flags of multiple QSOs,
Go to Reports, then choose DXCC and click on the "Award Flags" button
at the bottom. There are actions to clear submitted and clear
checked. Make sure to do this for DXCC Mixed, DXCC Band and DXCC
Mode, they are three separate award flags.

I don't know why you would change Confirmed to Checked without going
through the Submitted stage first, unless you never updated the award
flag when you submitted the QSO, and are in "cleanup" mode. Also I
would not use Checked unless the ARRL DXCC Desk has actually given you
credit for that entity.
