I know that this is an old thread; I have trawled my emails and don't have
the answer though !
In May, Jim, AD1C replied to a note from Tony Lord concerning some
DX4WIN/LOTW shortfalls. I show it for completeness before I describe what I
am trying to do.

"Hi Tony,
There is where both DX4WIN and LoTW fall short - there is no path to get
LoTW
submissions marked as "submitted" or "checked" in DX4WIN.
You will have to manually mark the 96 LoTW entities as Submitted in DX4WIN
(you
can see the award flags after hitting F5 in the QSO window enough times).
After these are checked by ARRL, then you can use the Change Award Flags
menu
to set them to Checked.
Then to make sure everything matches, download my program to compare your
DX4WIN records to LoTW:
http://dx4win.ad1c.us/dx4wlotw.htm
If there are any mistakes, correct them (you can correct DX4WIN but not
LoTW).
The next time you have to submit, you will have to go through this process
again, but there should be fewer entities to worry about."

OK. I am running DX4WIN 6.04, by the way.
I want to convert my LOTW to DXCC credits; and understand the notes above. I
changed an entry to "Submitted" and even to "checked"; but , it is not
reflected in the scores within DX4WIN; unless the QSL box is checked. At
least this is what happens on DX4WIN 6.04 . Is there any difference with V7
???
I know that I can change the behaviour in the Preferences screen (Confirmed
QSO's); but, if I select "Card or Upload"; I know that I can't go
backwards, since this causes DX4WIN to write a "Y" in the QSL field.
I still want to keep track of real QSL's, since I still need these for other
awards. But I want the reports for DXCC to should paper QSL and LOTW
confirmations.
Am I right that there is no solution to this yet ?
