I think it does matter.
I had a similar situation in the past. I worked VK0MQI on Macquarie and again later on Australia Day when he used AX0MQI. My qsl for AX0MQI was originally rejected for "lack of documentation". A quick e-mail to Bill at the DXCC desk explaining it was the same guy using a special prefix was all it took to correct the error and I got the credit.
In the current case, replace AX with VK: VK/VK0TH looks like the Macquarie guy working on the mainland of Australia. Had he used AX0TH, it would be less confusing. As long as the QSL card says Macquarie, Bill should accept it.
