Yes.  Whenever you submit a "hybrid" application--part LOTW and part 
cards/checker--the handling of the non-LOTW is considered to be a 
"manual process."

LOTW is often updated over the weekend with the rest of the manual 
process sifting down on Monday or Tuesday.  What you are seeing is 
normal--wait a few more days for the entire process to come together.
