I have had no personal trouble and from several posts on the topic on QRP-L, no one else has had any trouble either.  When I last flew (which was) before September 11, I generally told the baggage check and x-ray people in advance that I had electronic or radio equipment with me just in case they got excited by what they saw!  Nobody did.  It might in fact be better not to draw attention to yourself like that!
