I use the fill winding quite often. The xformers I use, especially Hammond, are just fine with that circuit. Never a failure or something untoward..... yet.  One needs to appreciate the current capability as both windings are in use during each cycle. Roughly half the FW/CT rating.

I agree with Ken’s comments.

You say you want to use a center-tapped HV power transformer “end-to-end.” That may be a bad choice since the center tap, which was meant to be at ground potential, will be lifted at least 500 volts above the transformer frame, creating a likelihood of an insulation breakdown and short to ground.
