They were in addition to them.  The B-29 can haul a lot of weight. If 
you look at the center of this photo - 
http://aafradio.org/NASM/Enola_3_035a.jpg - you'll see that originally 
the VHF set was an SCR-522.  As the superior AN/ARC-3 came off the 
assembly lines, they gradually replaced the 522s.
