The negotiations between Japan and the U.S. had been going poorly for several weeks, and warnings to this effect had been sent to all U.S. Pacific commands. The last warning was sent out on the morning of the attack but, as others have noted, it was sent by regular Western Union messenger. Remember that that was only the latest warning. Whether Kimmel and Short took sufficient precautions in light of these earlier warnings was the subject of numerous investigations, such as the Roberts Commission and post-war congressional hearings. 
Interestingly, the one person never investigated was Douglas MacArthur. He got caught with his planes on the ground in the Philippines eight hours after he had been notified of the Pearl Harbor attack. How that happened has never been adequately explained.

Nevertheless a warning was sent to Pearl Harbor but as it had an insufficient priority rating it sat on a desk for hours and was eventually handed off to RCA to send  as a commercial cable and as such arrived just after the attack as you understand.
The Japanese had planned on using an embassy staff person to decode and retype the message but he was out sick.   it took a long time to get a replacement to replace him and the replacement was a one finger typist so the decoding and retyping took several hours.  The attack was just over when the message was delivered.

Breaking that code was why Nimitz didn't fall for the Japanese diversionary attack in the Aleutians. The code-breaking led directly to Yamamoto's death because that's how we knew the details of his planned inspection trip to Bougainville.  I believe the diplomatic code was cracked before Pearl Harbor.
