Tod, I had a similar problem but I traced it back to my antenna switch relay on top of the tower. Same symptoms as you described. My problem was easy to diagnose because it was only happening on certain bands. Switching to a different antenna cured the problem. 
One other time it was a (bad)spliced coax which acted the same way. I am not saying that you have this problem but just a different way to look at it.
