My FT-1000MP's autotuner will show high SWR
while attempting to tune the manual ATU after the amplifier
chain.
What I've done is to hook up a cheap 50 ohm load
to the Antenna B connector on the radio and let the
FT-1000's ATU find the 50 ohm sweet spot for
a particular frequency, then shut the ATU off.
The radio will indicate a good SWR when it sees one
despite the internal ATU being on or off.
When connecting the amplifier in the chain, the final
ATU is already in resonance. The amplifier was tuned
up to a 50-ohm dummy load so it's in resonance.
As far as I'm concerned the Yaesu internal ATU is good
for a matched antenna feed where the system is pretty
close to resonance, and that's it.
The important component is the 50 ohm dummy load.
Without a good reference impedance everything else is
guesswork.
