I made up a cable that goes to my band data jack in the back of FT-1000mp 
Mark V Field and use both the Key In and Key Out jacks with my Alpha 99. 
The setup works great!  Make sure you have the right DIN connector.  You can 
get them direct from Yaesu.  The standard 8 pin DINs will damage the DIN 
socket Yaesu uses in the back of rig.  On my Mark V the 10K ohm pull up 
resistor was needed for what you are trying to do.  If you wire your rig up 
per the diagram you can check it by removing the Key-Out cable.  If you made 
the cable right the rig will not transmit without the Key Out jack hooked 
up.  For that matter just plugging in the DIN plug should do the same thing. 
Hooking the Key-Out jack back up you should have output from the rig. 
Wiring the rig and amp this way should remove any chance of hot switching. 
Funny that Alpha sells a pre-made cable that only uses the one line.  It 
does allow you to use transistor keying from the Mark V and makes the 
operation quieter, but for around $50 you would think they could add the 
second cable.  I guess with all the protection that have in the amp they may 
think it is not necessary??

Now a days hot switching may not much of a problem with vacuum relays and 
rigs with transistor switching.  But I did ruin a Jennings relay in my Alpha 
77 DX before getting smart.  I don't use full break-in to much with the 
current setup, but I think it runs smoother in semi-break-in mode.  I do use 
the rig in QSK when I am barefoot mode and love it.

Don't forget if you ever unhook the cables to the amp, be sure to add a 
phono barrel or unplug the band data jack or you will have no output.  I had 
my Alpha unhooked and forgot about why no power output.  I felt pretty 
stupid when I remembered why!

Using old AM rigs like the KW-1 and the Johnson Desk KW will teach you a lot 
about relay sequencing!  One of my old Dow Keys had a grove cut in the 
insulator before I smartened up.  Things are much better these days!!
