BOTH of my FP-29s (working and "dead") have no connection on 
pins 3 and 6 (the pins are missing).  There are wires in the 
supplied harness from the FT-1000MP/MKV but they connect to 
nothing in the power supply.

I think you are counting the pins incorrectly.  The FTV-1000 
supplies 30 volts on pins 1/4 FROM the "DC Power Out" jack 
TO the FRB-5A where the 30 Volts (pins 1/4) activate the relay 
to allow the MP/Field to provide RF out (HF) when the FTV-1000 
is not being used.    

Double checking my Mark V manual shows that pins 3/6 from the 
Molex connector on the MKV and in the supplied cable) are 
a dry contact pair which is closed when the Mark V is turned 
on.  It appears that this was originally designed to control 
the power supply on/off remotely but not implemented to avoid 
mixing high (110 or 220 VAC) and low (12/30 VDC) in the same 
cable assembly (probably for UL/CSA/etc. approval purposes).

If you are using separate power supplies, ignore pin 3/6 at 
the input to the FTV-1000.  The 12/30 volt supplies power 
only the FTV-1000.
