Are you sure you're talking FSK and not AFSK?

If you are using AFSK, then the problem is likely to be too high an audio
level from your modem.  The level should be adjustable on your modem.

If you are using FSK by using your modem to toggle the FSK input on the rear
drop rtty connector then the levels are set inside the FT1000MP.  You may
think that setting levels for true FSK is curious and you would be right.
That's because with the MP it doesn't produce true FSK it generates AFSK
from a clean internal synthesised source.  The mic and proc controls have no
effect when operating FSK.  At least not on my 1000MP or on my Mk V Field.
The manual is a little wooly.  It says to set the alc level using the mic
gain but I have assumed that is for AFSK with an external tone source.

Seems to me you are either using AFSK or you do have a fault.  However on
the bright side the internal synthesised tone source has to have an output
level control somewhere.  Shouldn't be too difficult to find if someone out
there has a service manual.  Assuming there is such a thing now.
